I know a 12+ Eng is better for other ships but since space is limited on an SS which should I get?  

More balanced Stats on Eng/ Rep/ Res/ like 11/11/10  or just go with the 12/9/9 Engineers?

I would just go for the +12. Engine stat is, imo, the most important stat on an ss, other than restore to get 900sd, which you'll get eventually anyway.
