Does it stack by ship level or ship class (bb1, bb2, bb3...)?

the way i always understood it is ...( basically same as has already been said above )...

1st best BB goes to alpha ... 2nd and 3rd best BB goes to bravo ... then alternates A/B ..

1st best CV goes to bravo ... 2nd and 3rd best CV goes to alpha ... then alternates B/A ..

1st best SS goes to alpha ... 2nd and 3rd best SS goes to bravo ... then alternates A/B ..

support ships and neuts i am not sure of how it starts .. but its a similar process as above

CAs: ABABABAB....
CLs: ABABABAB....
DDs: ABABABAB....
FFs: ABABABAB....

Classes are Ranked by Highest BO Sailor Slot Level, with tie breaker being reverse order of how they entered the room.

Highest BO Sailor Slot Level means in other words - Highest ship class, so with 120 BO at CV1 u will be counted as CV1.

P.S. (for blitz lovers - play GBs and hunt for Submarines and Planes, there is the real fun and experience (not only in reward) )

Load up an FF-Y with Depth Charge racks both rear and sides, with a pop gun on top; put a decent Sonarman on and go sub hunting. It takes skill to approach subs, drop DCs, speed off to avoid splash damage (lose sonar), and come back for more if you didn't finish him off.  Not an easy task, but very rewarding as game play goes.  HH and PHH are fine for CL setups, but DCs on an FF or DD can put subs away quickly.  Nation-based Depth charges are more powerful than neutral DCs, so running a high-end DD has advantages too.

I put together an RM Capitani Romani CL with combo AA/HE 6" guns, and HH launchers with a scout and mid-level sonarman.  I can take down planes, provide sonar coverage for my BBs and fend off pesky intruders.  I can launch and maneuver  my scout, dropping mines and supporting my BBs.  It's a mid-level ship providing critical support.

It's easy and fun.  Not all games should be played with maximum exp attainment as the goal.

The reason blitz autostack usually ends up with the imballance is because you rarely have equal numbers of the capital ships.  If you have 3 BBs and 1 CV the autosplit divides up the BBs by keeping the highest point value BB on A then sending the 2nd and third highest BBs to Bravo.  Then the highest level CV (there is only 1 in this scenario) goes to B and there is no 2nd and third highest to stay alpha.  You generally don't notice this in GB because there are equal numbers of BBs and CVs (generally speaking).

As a side note, it seems that BB point values are most affected by tier of ship first, then range of that ship in it's tier with the appropriate guns mounted. (ie PoW point values are based of the non-blocking L guns)

I could be wrong, but I think BB6 point values are (From highest to lowest):
